What I learned to do is when I find an empty folder, I just click on the next folder and usually the midi files that would normally be in that folder are actually there in the next folder. The only trick is that the Toontrack midi files have section/folder labels that appear empty in the Media Browswer the folder tree system does not apply in the media browser.
